For the tax periods July 2017 to January 2020 the late fee on GSTR-3B was capped at Rs 500 per return, being Rs 250 each under the central and State laws, and was waived completely where the return was a nil return. The concession applied only if the pending return was furnished between 1 July 2020 and 30 September 2020. The same notification also continued conditional waivers for the February to July 2020 returns.
What it means for you: This was the first true GST amnesty and it let Chennai businesses clear more than two years of backlog for a nominal fee, setting the template for the later 2021 scheme.

As COVID relief, the Council reduced late fee for all pending GSTR-3B returns for the tax periods from July 2017 to January 2020. Where there was no tax liability the late fee was reduced to nil, and where there was a tax liability it was capped at Rs 500 per return. The reduced or waived late fee applied only if the returns were furnished between 1 July 2020 and 30 September 2020. Certain clauses of the Finance Act, 2020 were brought into force.
What it means for you: This was the single largest late fee amnesty of the early GST years, and businesses that used it cleared years of backlog for a few hundred rupees per return.
Pentacle Plant Machineries (P) Ltd v. Office of the GST Council — Madras High Court, W.P. No. 1022 of 2020, decided 23 February 2021 (Anita Sumanth J.) · 2021-02-23
The supplier keyed in the customer's Uttar Pradesh GST number instead of the Andhra Pradesh one while filing GSTR-1, and the correction window had lapsed. The Madras High Court allowed the writ petition and directed that the return be permitted to be amended, describing the mistake as a bona fide human error. The Court observed that assessees should not be prejudiced from availing credit they are otherwise legitimately entitled to, particularly where the matching forms were never notified.
What it means for you: A typographical GSTIN error that has cost your buyer their credit is curable — do not simply write off the credit as lost because the portal has closed the amendment window.
